The designer ruled that the counter stays on the board.

Hunker down returns the card to your supply immediately instead of taking an action, so it is protected from casualties and only comes back through Bolster. The counter stays on the board when its last card is hunkered, until a later hit removes it. You cannot hunker down Fog of War, and hunkering down never pins you.
