If an event removes my Cathedral cube, do I lose the VP and influence I gained?
Replies agree; the rulebook awards VP and influence immediately on placement.

No. Only the cube is removed. VP and influence earned when you placed it stay with you. You may still lose 2 VP at game end if you have no cube on a level.
