Do Prophecies override Magician Powers and Special Assignment cards?

Yes, in effect. A Prophecy rewrites the rules for the turn, and Powers and cards are exceptions that work within the rules, so a Prophecy can cancel a card's or Power's effect (for example, a Prophecy that removes the yield modifier leaves Paid Audience nothing to change). Where a card and Prophecy both change a bonus, they stack unless the Prophecy removes what the card acts on.
