Can the Manager's extra component be returned, discarded or kept when moved?
The publisher ruled that returned components are physical tiles only; the other points come from consistent community answers.

No. The Manager's slots make a stack count as one component higher, but that bonus is virtual: only the physical tiles you hold can be returned or discarded (so it does not count for Unstable Prototype). The bonus vanishes when the stack leaves the Manager's slot, you can have only one stack per component type, and components on the Manager's board can be used right away for preparing.
