Masonry's one-resource discount applies to new Level I, II and III urban buildings and to upgrades starting from Level A, but not to upgrades between Levels I, II and III. Its Wonder ability is not limited, so it can be used more than once per turn if you can pay. Engineering Genius covers only one Wonder stage.
