Does a free action granted by a card need the action icon on the ship?

No. A free action granted by a card or pilot ability can be any action the effect names, even one that isn't on the ship's action bar. It still must be a different action from one already taken this round. Effects that give a token rather than an action (Fire Control System) skip these restrictions.
