Can a ship fire both its primary and a secondary weapon in the same Combat phase?

No. Each ship makes one attack per round, so it uses either its primary weapon or one secondary weapon. The only ways to get more are card effects such as Cluster Missiles, Gunner and Luke Skywalker. A secondary weapon replaces the primary attack rather than adding to it, rolls its own dice at its own range, and this holds for the Y-Wing's Ion Cannon and for upgrade weapons such as Assault Missiles.
