How does the end-of-game Infection and Eclosion check work?

Characters without a Larva draw all their cards, scan Contamination cards for INFECTED and get a Larva if found. Characters with a Larva gain 1 Contamination, reshuffle everything, draw 4 and die if any is Contamination. Players rule that gameplay effects like Biohazard Armor no longer apply at this point; the rulebook does not say so itself.
