Only the face-down Room tiles get an Exploration token. The Isolation Room, Repository, Backup Power Supply, Alert Room, the Elevator Rooms and other printed Special Rooms are already explored and get none. Only 6 of the 9 "II" tiles are used, and the leftovers go back to the box unseen.
