Yes, make a Noise roll after every attempt to destroy Eggs in the Nest. Destroying Eggs is resolved as a Shoot or Melee against uncarried Eggs, and nothing in the rules forbids doing it while an Intruder is present. Taking an Egg with the Nest's Room Action also ends with a Noise roll, and a carried Egg you cannot hold is dropped in that Room.
