If an Intruder Attack card's first effect puts me in Darkness, do I resolve its Darkness part?

Yes. Resolve the card top to bottom and check Darkness only when you reach its Darkness part. If the first effect gave you a Serious Wound that keeps you in Darkness, such as EYES, the Darkness part applies. Both parts can wound you, and each counts as a separate Wound instance. Wounds are dealt one by one.
