Do I have to stop on a Repair Pad or Rune Space to use it?

No. You trigger a Repair Pad or Rune Space as soon as you step onto it, even if you keep moving. To use a Repair Pad again, step off and back on. A Rune Space only has to be stepped on; the Boss shield or Rune Gate stays down until it is reactivated (by damaging the Boss with that color, or by a Mech passing through the gate).
