Do I keep counting Minion kills (and kill-triggered Schematics) after reaching Overdrive?

No. Once the team reaches 15 Team Gears (75 kills) and Overdrive is active, you stop tracking kills, so abilities that trigger from kills no longer count anything. The kill counter and Team Gears start again from zero each mission. Until then, every Minion kill counts on the tracker however it died, including a Minion crushed by the Boss.
