Do goods have to be on the Barn, Blacksmith, Stone yard or Timber yard to score there, and can I move them at game end?
The Game end scoring section says only resources placed on those tiles during play can be kept there.

Yes, they must have been moved onto the tile during play. There is no transport at game end, so goods left elsewhere cannot be moved there. Gold counts as the tile's resource only if it was transported there, and then it does not also score as gold.
