If a Mystery needs a Clue gained from a Research encounter, do Clues gained from an artifact or ally count?

No. When the Mystery requires a Clue gained from the Research encounter itself, Clues you gain from an item or ally effect don't count, even if the encounter triggered them. Mysteries without that wording have no such limit.
