Allies' ships are not enemy ships, so you can use the Influence action on a hex that holds only your ally's ship. Reputation tiles are drawn in the order the players entered the hex, and players report that each ally draws only for the ships they destroyed themselves. In the rare case an enemy's ships are destroyed by a stalemate against an alliance, assign them one at a time to each ally, in entry order, biggest ships first.
