When a mission replaces a location's entry, do I still do the usual arrival setup?

Yes, unless the mission says otherwise. A mission that tells you to read a different entry replaces only the main enter and clear entries, not sub-entries such as a character's test entry, and you still follow every setup instruction on the back of the location card. Entries with 'if' lines are read in order, and the first one whose condition you meet is followed.
