Do I keep the extra resource slots and Power bonuses on my player board while my cities are on the map or captured as trophies?

Yes. Building a city uncovers a slot and its bonus, and they stay uncovered while that city is away from your board, whether it sits on the map or in a rival's Trophies. They are covered again only when the city returns to your board, for example when Warlord is scored and trophies are returned.
