Is species used when building the enemy deck (for example only Viren enemies against The Dread)?
The publisher's producer answered this directly, and the rulebook's deck-building steps mention only levels.

No — the deck is built from enemy levels only, using the counts on the mothership's setup diagram. Species is flavor and only matters for the storybook. Favoring the boss's species would be a house rule.
