Do tokens on a mothership section stay between turns and between warps?
The publisher confirmed tokens remain turn to turn, and the rulebook's warp-end step returns all tokens in play.

Within a warp, yes — tokens stay on a section and accumulate, including tokens that only stunned it. At the end of the warp they all return to the bag (energy too), but damage markers on defeated sections remain, so partial progress is lost.
