On the advanced board, do I have to use banners from my inventory before those on the white workshops?

No, you may take either. A banner on a white workshop is used directly from there, without passing through your inventory; it must be used before a tile can be placed on that white space. Using inventory banners first mostly keeps your storage tidy.
