The trade deck is the shuffled main deck of trade cards plus any promo or expansion cards you add. Scouts, Vipers and Explorers are not in it. Challenge (boss) cards, Command Decks, Gambits and Scenarios are kept out; Merc Cruisers from the Gambit set are shuffled in. A large Command Deck ship (cost 8 or 9) joins the common pile.
