Can you apply ship action effects in any order, e.g. discard for fatigue at the Galley before drawing?

Yes. Ship action effects can be done in any order, so discarding a card to remove fatigue before you draw is fine. Drawing past the hand limit and then discarding to pay probably does not work, because the hand limit is enforced right after drawing. Players disagree on whether a whole ship action counts as one step for the hand limit.
