After reading paragraph 1 (or 1.2) and rebuilding the event deck, do I always discard 6 events?

Only if you failed that end-of-deck encounter; the six-card discard is part of the defeat penalty. If you passed, you keep the full new deck. Make sure you do not build the new deck early: finish the turn first.
