Should I mix all the expansions into the base game at once?

No. The designer recommends adding expansion content in stages as your group gains experience, for example The Gathering Storm first, then Rebel vs Imperium, then The Brink of War (which brings prestige and search). Cards are not otherwise removed from the deck, apart from start worlds taken out in setup.
