It depends on how many different ship flags are in the harbor: 0 to 3 flags allow 1 card, 4 flags allow 2, and 5 flags allow 3. A Governor adds one more card. Only ships count towards flags, never Trader or other character flags, and the number is fixed once Trade and Hire starts.
