How does the Archer's heroic feat work?

You roll the extra heroic dice from the supply (two, or three for the stronger option) during the feat step and discard the surplus — your choice which — keeping the rest in your pool for the encounter. The discard happens before other effects are checked, so a Split or Ethereal does not hit the die you discard.
