Does a card's "Uses X counters" line cap how many counters it can hold, and does Maria Hill's Special Funding add one more counter when played on it?

No. "Uses X" only sets how many counters the card enters play with; it is not a maximum, so counters can be added beyond that number. Maria Hill's Special Funding response still adds its one all-purpose counter to a S.H.I.E.L.D. support played with that resource, even if the support already has counters on it.
