Does Isabella Donati's roll bonus apply to every die, including black dice?

Yes. She gets her bonus for each die she rolls, black dice included, but black dice can't make a doubles bonus. When she rolls a pair at the start of a round she may take the two separate bonuses or the one doubles bonus; triples get no special treatment.
