Can a Commander Deploy into a Company-controlled region, and why would they?

Yes, if it is associated with your Presidency and the Deploy can do something: the region must have at least one closed order or unrest cube. A success then opens the orders and removes the unrest. You can do this even with no unrest if only closed orders remain. This is the usual way to reopen orders in Company regions, since the Director of Trade cannot.
