Can a Harkonnen vehicle be placed on top of a different vehicle, and where does the removed one go?

Yes. Placing a different vehicle in an occupied Air Zone removes the current one, including with a House action. The removed vehicle returns to reserve (it cannot move to another zone) and can be placed again later, even in the same action if you run short.
