How many Bene Gesserit tokens can be spent per turn, and where do they go?

One per turn. At the start of Action Resolution a player may place one token on an empty die slot whose result has the fewest dice on the board, choosing on a tie. If both players have tokens the Harkonnen decide first. There is no free action to discard one to look at the top Planning cards; that was only in a work-in-progress rulebook.
