Do Bene Gesserit tokens count as Action dice?

Yes, for every rule that refers to Action dice: they advance Leaders in the Regeneration Tank, count as an unused die when comparing dice for Desert Power (the Atreides may take as many Desert Power actions as the dice-and-token difference), and can be removed by Reports of Traitors. Using one does not stop a Desert Power action when it is gained.
