If the Prizes or Duchies run out, must you gain the other when you win a Tournament?

No, not if one pile is empty. Winning a Tournament lets you choose to gain a Prize or to gain a Duchy. If you choose the one whose pile is empty you gain nothing, while if both piles have cards you must take one of them.
