If my Sea Serpent is destroyed, can a later ship upgrade bring it back for free?

Yes, provided it is back in your reserve. Destroyed figures return from Valhalla at the end of the Age, so a ship upgrade in a later Age lets you invade for free with either your ship or the Sea Serpent.
