Do Geological Factor extra costs apply to free builds from contracts, External Works or tech tiles?

Yes. The extra cost on a basin applies to every effect that gives you a structure, including contracts, External Works and tiles that ignore normal costs. The extra machinery goes into the open wheel segment together with the normal cost without extra turning, and extra Engineers paid are placed in any zone of your board and come back at round end.
