Does doom added by an encounter effect advance the agenda when it pushes doom over the threshold?
Not by itself. The agenda checks its doom threshold in the Mythos phase, and doom added by an effect only advances it sooner if that effect says it can advance the agenda. Whenever an agenda advances, all doom in play is removed.
